I am newbie in SEO.Please guide me about which method to be used for SEO submissions. Is automated software advisable or should one go for manual submission.
I will recommend you to go for manual submission.Don't use software.
I am not quite keen on automated submissions because such a bad marketing technique gets you a whopping number of backlinks in a very, very short period of time. This may alarm search engines and if they are able to dig out the truth (most certainly, they will), the whole purpose of submission gets defeated.
If you can risk your website's ranking, get going with it. Else, stick to manual submissions alone.
Manual submission is visiting each directory to submit the website. Manual submission may be more time consuming compare to automated submission. With manual submission, you can lower the risk of spam that are submitted through automated software. Manual submission has a higher approval percentage compare with automated submission.

Due to the fact that directory submission is time consuming, many people had develop a directory submission software. Examples of directory submission software include Fast Directory Submitter, Brad Callen's Directory Submitter, Submitting Monster and etc.
Manual submission is best if you have time to do it.
I recommend also the manual submission since it is the most appropriate thing to do and search engines would not consider your work as spamming. Rather than using software, it will rank excessively but only for a very short time, once they have notice that you uses robots. Don't be surprise 'cause your site will get banned.

I think now a day XML sitemap is best way to get search engine attentions. It helps to save your submission time and no one link left for crawl. Just make sitemap.xml site and put all link of your site in file and upload it in root directory folder in site control panel.
In my opinion manual submission is better to gain high ranking. There we can validate our errors.

Just a one line answer, Only Manual Submission is best. Google clearly suggest to build links manually. They see automated submission as spam so don't go with automated submissions.
