I'm trying to get the A1 SiteMap generator to ignore certain pages when running against my websites - is this possible? or will i have to run the generator as per usual and manually filter the content out?

Assuming your unwanted pages:
* are not already excluded by noindex or robots.txt
* do not already use canonical to point at another URL

you can instead use:

* "output" filters:
http://www.microsystools.com/products/sitemap-generator/help/website-crawler-output-filters/
(with default settings, this controls URLs-shown-after-scan and URLs-in-actual-sitemaps)

* "analysis filters"
