We only upload the gz files to google, so how can I set the software to ONLY include the gzip files within the xml index files?

It appears you are correct both non-compressed and the compressed .gz files get listed in the generated XML sitemap index file.

I expect version 4.0.2 (coming soon) to solve that :)
