A scan with A-1 Site Map Generator 2.3.5 lists 3 of these bad links that return a 404 File Not Found, but I can't find where it tells me which of the 224 pages have a bad link.

You may want to disable:
Website scan results: Scan website | Crawler options | Apply "webmaster" and "list" filters after website scan.
to ensure URLs with e.g. noindex or similar aren't removed from results when website scan finishes.
Make sure to check both
redirected by, linked by and sourced by !

It sounds like you still have easy mode (http://www.microsystools.com/products/sitemap-generator/help/easy-sitemap-generator-mode/) enabled? Can you check if that's the case? If so, just disable "Easy mode" to gain access to all options.
I can run a test against your website. Can you let me know the exact 404s you do not see explanation for?
Excellent ! I still don't know what the filters were doing, but clicking those off did the trick. I can now see which URL contains the link creating a 404.

You might check this article about noindex, robots.txt (http://www.microsystools.com/products/sitemap-generator/help/sitemap-robots-noindex-nofollow/) etc.
The setting you just disabled will, when enabled, after website scan remove URLs that e.g. have been marked "noindex" in page code. The above help page has more information :)
