We have certain folders we don't want in the sitemaps, and have used the "exclude this folder and subfolders" feature, but the content still gets placed in the sitemaps.

We have saved the project after we exclude the folders, but still gets in the sitemaps.

Is there some trick to get the software to exclude folders/files?  Does the software have to be restarted, poject closed reopened?

Exclude filters first take effect from the following website scan. (Thus also requires you to re-build the XML sitemap after website scan.)

If you outright delete URLs from the website scan results, then re-building the XML sitemap should be enough.

3)
Notice there is a difference between "analysis filters" (what URLs get their content analyzed) and "output filters" (URLs included in output after website scan finishes)
