Yes if you use any automated software for doing link building, search engines will penalize your website.

It really depends on the software and how you use it.

I don't think that kind of software does work now days. You are suppose to take reference only from these types of software relying on it would give you big dis appointment without knowing on which bases they work or generate back links or whatever they do to improve ranking.
